It really comes down to the feeding habits of the fish and the competition for the food.
Some fish scavenge food from the bottom, so sinking pellets would help get the food to them...
Some fish, like koi, if feed flakes would take all day to obtain the nutrition and in the feeding frenzy the flakes would be pulverized and dissolve.
